Silver was already heavily implied to be Giovanni's son (there's a reason people speculated about it); it is not as if Game Freak came to a forum and thought "Oh! We never thought of this before! Let's steal that idea! Mwahaha!"
And what on earth do you mean by "manga characters in the Elite Four"? The Elite Four are exactly the same as they were in the original G/S/C.
Well, butterfree, even though i'm not part of the forums at serebii.net, but a lot of people there speculated about manga characters in the elite four in HGSS, and that happened, and people speculated about gamefreak revealing that Giovanni is Silver's father in HGSS, an that happened as well.

1. Because it's so easy to find the teams of the Elite Four elsewhere and their locations are quite obvious. If I remember correctly I wrote something in the introduction to the section about it being for training before you can start battling the Elite Four.
2. Ah, I didn't know they changed the Waterfall thing. I'll fix that when I'm back.
