Affiliates
When two sites affiliate, one webmaster basically contacts the other and asks to affiliate, and if the other says yes, they will put up each other's buttons somewhere under an affiliate list. An affiliate is not just a good site you decide to link to.

Team Rocket's Rockin has lots of original content, including information about glitches in the games, some Team Rocket information and some interesting articles, and pure hilarity in the form of "Engrish Adventures", along with a whole bunch of cosplay sections which may or may not interest you. Not a pure Pokémon site anymore, but one of the most original part-Pokémon sites around anyway.
Pokémon Rebirth is basically a huge piece of fanfiction about "the deeper side" of Pokémon. If you like fanfics, you'll love Rebirth.
Eonlight Valley used to be Mew's Paradise or Mewforina, but then went down. Now it reopened. It's a very nice site with a bunch of art and sections about various things.
Sneasel Plushie! is owned by fab, a Pokémon artist, and is basically his fan art gallery, including traditional art, 3D art, art contests...
Eevee's Headquarters is being made into a huge interactive site with an RPG and all sorts of goodies. Has been kind of inactive while this has been going on, but it's about to be done...
PokéZam, formerly The APCC, is a very large, info-oriented site that's been around since 1999, albeit not continuously. I think it was the first place I ever heard about the existence of PHP. Good old n00by days.
A site dedicated to Mew and Mewtwo with lots of fun and original content.
A Pokémon D/P trade database with quite possibly the most extensive Pokémon-related image gallery on the web. Go look.
An interesting site with game guides, a Pokémon creation story and a nicely active forum.
A fun TCoD-esque site with a nice layout and a lot of sections.
A recently resurrected site with a slew of game information and technological advice.
Primarily a Lugia and Articuno fansite, but also has some tutorials, freebies, adoptables and so on.
A refreshingly original site with articles, game stuff, a massive Pokémon fan test, game reviews, various programs and more.
You might know Creative Worlds, the site with those fun GIF animations of dancing Pokémon, Caterpie beating a Steelix, and lots of Nidorina. Well, this is a Nido family fansite by the owner of Creative Worlds, with a whole bunch of art, comics and articles about those adorable little bunnies.
A newish, small but growing site with content about competitive battling, spriting resources and more.
